Is baking faster?
NLA Strip Merger uses the default Blender-baking operator, so speeds are not any different. What makes things faster is the saved time from merging strips and baking any valid animation data from the object and its armature (bones), that's otherwise unattainable, at least in any simple way.
Can I lose my NLA strips?
Even if you make a mistake or change your mind after a merge, your strips will be unchanged and you will be able to re-insert them back into the NLA, or just Undo the changes if it's a more recent event.
